Description:	Mass spectrometry and database searching is widely used for protein identification. The proteins in the sample are first separated to obtain a mixture of the proteins of interest. These protein mixtures are then digested with a proteolytic enzyme. The masses of the resulting peptides and their fragments are measured and compared with calculated peptide masses from a protein sequence collection. A score is calculated for the comparison and the protein sequences in the collection are ranked according to the calculated score. Different search engines calculate the score in different ways. The meaning of these scores is in general not easily understood by the non-expert user and they are not amenable to automation. Proteome Interest Group
